What about using ‘format’:

(let (...
      (args (format "reply --reply-to=%s %s %s"
                    (if reply-all "all" "sender")
                    (if notmuch-show-process-crypto "--decrypt" "")
                    query-string)))
  ...)

It’s still not beautiful, but maybe it is better?
